When I click the cog at the bottom left of the home page, and press ‘account’, the pop up is missing its background and is positioned too far down the screen to press the save button. I’m using Safari 7.0 (9537.71) on OS X 10.9.0.

Woah, so it is. I fixed it for all modal dialogs. It’s a very fancy resizer. But it has its edge cases. Anyway, the normal operation of a modal shouldn’t be considered an edge case.
