This issue happens often but I have not find how to make it reproducible.
With the latest iOS 7 beta, often, at least when I first use NewsBlur in the morning, looking at ‘All stories’, some of the news stories will be in the wrong folder. Refreshing the list a second time by pulling down the view, and the stories will appear in the folders they should be in.

Here are a few further thoughts that may help you identify the problem.
IIRC it happens only when the app auto-refreshes. It definitely happens first time I look at NB in the morning. So it may have to do to the first auto refresh when NB gets the focus again.
Doing a manual refresh and the stories go to the correct folders, so the coding for this is different somewhere from the initial auto refresh.
